The activists, who had been held at the Ktziot detention facility following their arrest, are now being transferred for removal from the country, according to rights organisation Adalah.
Most are being taken to Ramon Airport, where they are expected to board flights back to their countries of origin.
Adalah said it is closely monitoring the process to ensure the activists are deported safely and without further delays.
The deportations come amid heightened scrutiny over the interception of the mission, which had aimed to challenge the blockade of Gaza.
